Maybe it's time to resurrect this thread, as there are several people with problems in their AF40s.
There is a recurrent topic with coolant entering the gearbox, but seeing the pictures of the AF40 transmission oil cooler and its pipes I don't see where that could happen:

That thing seems like an oil-to-air cooler to me. Does any of you know what is different in an aftermarket oil cooler, as installed by many people?
The oil cooler is in the bottom of the radiator and has seals where it exits the radiator,these fail causing contamination of gearbox fluid and subsequent failure.
Glad you got it sorted via a rebuild.
I had the early signs of this in my 1.9 Auto but got shot of the car before anything major happened.
Did they tell you what the actual cause of the box not functioning correctly?
However, I am looking at buying a Zafira Tourer which is fitted with the AF40 Box, does anybody know if they have rectified the issue within the radiator/oil cooler to prevent the coolant ingression?

Just thought i would resurrect this very interesting thread started by NewcastleFalcon for those with auto trans problems as there is some realy good information with in the posting.
