check the rear light clusters, rear quarter windows, aerial base (i had the same problem with water in wheel well) roof rails, the insert bits that run down the side of the roof, they are attached to a plastic clip, this clip is rivited to the roof during manufactor,on the rivit there is a foam washer, during time this can perish

will PM you the part number later of the clip, only a few pence in vx dealers

Common problem this mate,i have the very same.
Heres what i have done up to now.

1/Replaced the aerial base gasket with THIS ,sealed with silicone sealant after fitting, i know its for a vw but it does fit.

2/Removed the roof rack rail and silicone sealed around the last rivet near the clip which holds the trim in place.

Have a look at the pics and i'll demonstrate where you need too seal up.

The text is a bit small on this pic, this is where the water gets into the boot it wells in the area i have circled mainly when you open the boot,it then drips down by gravity or when the car is being driven and runs down into the gap where the arrows are pointing.

You can see here where the water mark shows its been running in from here.

You can see in this pic the arrears where i have sealed.

I have also sealed across the entire length of the bottom rubber seal just in case in runs down into the boot behind the back of the seal its self.

Now i'm keeping my fingers crossed here that iv'e cured the damn thing,i sealed all this yesterday morning and went for a drive yesterday afternoon in Derby and also on the M1,I have opened the boot this morning and it is bone dry,but as said not entirely convinced just yet.
If i were the poster i would be looking at these areas first.
    And finally good luck.

    Default water in boot

the job was a bit of a pain to do,but me and my lad sorted it,took aerial base of the car,put a load of silicon under it,put it back on, wiped the mess off the roof, sorted.

Mask around aerial base and then apply some seek & seal, it's clear & not too messy.

Mine leaking aswell, it runs down the nearside rear quater pannel, and lands in front of the fuse box, the ariel base is my next port of call. I changed it a couple of years ago as the rubber gasket was knackered and this ones starting to crack, also i'm going to seal it with some black silicone as soon as I get chance!

I have a boot full of water too! I think its running down the off side pillar tho as there are water droplets in the cubby hole where you can store stuff? the arieal base seal is perished too but is it normally the LH pillar when its getting in throught the arieal?
